My pedals on the R44 are out of alignment and when I have them neutral, they aren’t on XP12 and I can visually see that in VR. I’ve calibrated in Windows and XP12 and under the Joystick settings, they are centered on the axis (dot in the middle). They also work fine under some other helicopters. I’ve redownloaded the PUMA joy files and even redownloaded the R44 files for XP12 with no luck.

Hi there and sorry for the late reply.
As I understand, your hardware-pedals are calibrated, however, you see that the 3-d pedals are not? Meaning - is this only a visual issue, or does the helicopter actually flies un-calibrated although your pedals were calibrated?

Correct that the 3D visual pedals aren't aligned however the R44 does Yaw in that direction so the Heli is reacting and doesn't seem to be just a visual issue. I've tried it on a couple of other Heli's and the problem doesn't exist.

Your reported issue:I am trying to understand your situation without luck.
Lets focus on helicopter controls, assuming that you don't have any visual reference of the animated pedals in the 3-d cockpit. When you set all controls to 'neutral' position (the Puma pedals equalized), the actual anti-torque should be set to neutral position as well.
Now when you increase collective input and torque is built, you counter it with pedal input.
So, during hovering, while there is quite of a positive torque, the pedals, by definition cannot be equalized, and you will have to push the left pedal in.
During a stabilized situation of hovering, the pedals are not equalized.
On top of this, yawing moment of the helicopter is not necessarily related to pedals position, as the torque is constantly changes, so there are situations where you will have aligned pedals yet still having yaw moment, and vice versia.
